I ordered a swing jack but was wondering if I should also keep on the factory jack and have someone cut off the bottom of the tube so it will be flush. I guess I'm thinking I might need a backup at some point.   Would it hurt the resale value to remove it? I've never been very daring with modifying anything.

Use the swing-up jack.  3 bolts and the factory jack comes right off - but put them back in the holes to keep rust out of the threads.  When you are ready to resell give the buyer the option of either one, and if they want the original you can throw it back on in 15 minutes.
